I'll bet the stuff has set up pretty hard at this point, but ideally, you knock it down with some 36 grit while is still slightly soft. Even if it's all hardened up, sand it down so you can do it over. I know, I know... sorry.
Anyhow, get a long board and some sandpaper strips that will fit it. DO NOT just fill the low spots - or you'll be chasing low spots for all eternity. Schlock the whole panel with a coat of bondo. Get the long board with 36 grit and knock it flat. Sand diagonally and move the board around - don't sand in one spot too long. When you have it flat, you can go to finer paper and use some two-part spot filler. At this point, prime it with a sandable filler primer, use some guide coat and a long board to find scratches and imperfections.
An air file makes the process go a lot faster. But, two tips: bondo the whole panel, and use fresh 36 grit to rough it in.
Ever watch Overhaulin'? They always bondo the whole panel and block it out. Nearly all the filler ends up on the floor, but this is the way to get it straight.

I do the same thing eldub.....I have flat ,half round and a small 360 round cheese grater for all the contours you might have to bondo. You can tell when the grater will work, just try the bondo as its drying. Fourspeed is correct in getting your areas flat, but the cheese grater is the way to go for all those high spots you get from when you are laying the bondo out with a spreader. Then after the grating, you can start in with 36-40 grit to take things down with sanding.
